Story
Gabe and Lian are now being hunted after they revealed the Agency’s involvement in the Syphon Filter virus. Agency operative Dillon Morgan captures Lian while she and Gabe are in FarCom warehouses, forcing Gabe and the biochemical defense team to meet with the agency’s former employee, Teresa Lipan. But the meeting did not take place, as Agency fighters shot down their transport plane over the mountains in Colorado, and Gabe and the biochemical defense team lieutenant Jason Chance were heading down the mountains in search of the downed plane and the data disks that were in it. Michael Archer is trying to stop them at all costs.
A group of conspirators, including Mara Aramova and Agency Director Lyle Stevens, promise to deliver the virus to a Chinese general named Shi Hao. Meanwhile, Liane comes to life at the US military airbase, where Morgan and two other operatives are working with Dr. Elsa Weissinger from FarCom to extract infected plasma from experimental people. Having penetrated deeper, Lian learns that one of the experimental subjects is Fagan, who was still alive after the shot and the Agency staff managed to take a plasma sample from him, and that the last necessary link for them is Lian captured by them.
In the end, Lian, with the help of an ordinary soldier, escapes from the medical building and interrogates agent Thomas Hoffman and learns about the operations planned by Morgan for the FarCom exhibition center to find decryption disks. She leaves the base in a helicopter.
Meanwhile, Chance and Logan get away from the chase and fight forward along the Colorado Highway. They manage to bypass in the dark the main clusters of enemies and get on the bridge, during the explosion of which Logan gets on a rushing train. Archer, losing more and more people in trying to destroy Gabe, eventually undermines the railway bridge, sending the train to the abyss, but Gabe managed to escape by helicopter in time for Lian Sing. Gabe kills Archer while he is trying to slip away, and captures FarCom data.
Gabe, Lian and Teresa chase Hoffman to the expo center and neutralize Morgan before he gets the discs he is looking for. After decrypting FarCom data, Teresa realizes that some information is missing. Another part should be with Yuri Gregorov, the commander of the Russian troops, who appeared in warehouses before Logan flew away. Since Lian and Yuri knew each other, they agreed to meet in Moscow, at club 32.
Aramova intervenes in their meeting and pursues Gregorov. There is a shootout. Then it turns out that it was just an impostor, who worked for Maru and tried to find the missing piece of data. He confesses that the real Gregorov is in the Russian prison ALZHIR, in which Lian was once held. Gregorov revealed a mole who wanted to sell the Shi Hao virus, so Aramova intervened. Lian goes to prison to stop Gregorov's execution and she manages to save him. Upon meeting with Logan, she weakens from the virus and faints. Gabe takes her back to the states, while Gregorov promises to get rid of Shi Hao.
Gabe and Teresa return to a safe place in Virginia with Lawrence Mujary, a freelance pathologist. They decide to exchange the missing piece of FarCom data for a vaccine for Lian. At the Agency’s laboratory in New York, Gabe is trapped in Stevens. When Logan woke up after the injection that Dr. Weisinger gave him, he disguises himself in the clothes of one of the doctors and forces Dr. Weisinger to give him a vaccine to treat Lian, and Gabe also meets Chance, who survived the mission in Colorado and releases him.
After escaping from the laboratories through the elevator shaft and climbing to the surface, Gabe hurries back to the helicopter, but falls into the sewers due to the fact that Stevens and several Agency operatives destroyed part of the streets. Fortunately, Gabe and Teresa manage to squeeze Stevens and kill him in cold blood.
They made their way to the helicopter and met Chance there in impenetrable armor. Chance shoots at Teresa. All this time he worked for the Agency. Gabe had been aware of this since the Agency calculated it in the mountains in Colorado. A shootout ensues, and Gabe destroys Chance with a shotgun, pushing him under the helicopter's propellers. However, Teresa dies.
A news report reports that the Agency’s existence has now been declassified and US Secretary of State Vincent Hadden promises that the state will investigate. Gabe heals Lian and they bury Theresa. He, Lian and Lawrence are standing at the grave and promise to fight, while soldiers are watching them. Hadden and Aramova get off the helicopter, and she says that the Administration will soon allow Hadden to become president. He could end it here and now, but Hadden has other plans for Gabe.

Changes
- Added multiplayer deathmatch mode.
- The game came out on two discs, the main reason for the number and length of clips between missions.
- Now there are missions for Lian, but the capabilities of the characters do not differ
- The physics of the character’s movement has been changed, now he can more sharply change the direction of movement.
- Changed weapon sights in the manual aiming mode. Now the grenade shows the flight path, a dashed line.
- When hit in the cloud by a gas grenade, the player and enemies in some situations are not exposed to gas, and holding their breath wait until the gas dissipates.
- Explosions from grenades, or other objects became voluminous.
- The player learned to jump through the spans between the roofs, or wagons (the jump occurs automatically).
- Enemies have learned to shoot in the head, the entire interface in this case turns red - and a hit leads to the immediate death of the player.
- Now the stealth condition in missions is always mandatory, that is, detection leads to the failure of the mission. There are a few short points in active missions where optional stealth is used (in the first part, there were missions that were allowed to pass with raising an alarm).
- The defensive movement "somersault" balanced, now with a good sight of enemies - somersault does not guarantee invulnerability.
- The “wired taser” weapon was replaced with a knife from Gabe and a regular taser from Lian. Because before it allowed not to use ammunition at all.
- The intelligence of the enemies remained extremely primitive (NPCs always move along a pre-scripted route), but in the 19th mission, developers began experimenting with a constant respawn of enemies and uncrypted behavior. Similar decisions in the form of whole game levels will appear in the third part.
- A mission appeared on a moving train.
- A new weapon has been introduced: a sniper rifle with a night vision device, a gas grenade launcher, a knife, a taser, H11, BIZ-2. Removed the combat shotgun.
- All the missions for Gabe on the first disc, except for the "crash site S-130" - end with an explosion, and Gabe escapes from him at the last moment.
- In the first mission on the second disc, Gabe again visits the Farkom exhibition center. After the events of the first part, the center was closed, and many items were sealed (boxes with the inscription US GOVT). In some places, ventilation shafts appeared - in the first part of these shafts there are no. The path to be done is the exact opposite of the player’s path in the first part.
- Secrets appeared at the levels, in the form of hidden weapons or various conditions that need to be fulfilled. In this case, a level in multiplayer or a set of characters opens. For example - in a mission in the "club 32", if you do not let the guards knock down a crystal ball in the center of the ballroom, then the level of club 32 in multiplayer will open.
- In general, the complexity of the game has increased. Enemies began to “aim” faster already at the first levels of the game, learned to make headshots - but the main change affected the tasks that are set for the player. There are practically no moments in the game when more than 3 enemies act against the player (except for the first mission). If in the first part the developers sometimes tried to crush the player with the number of enemies (sometimes up to six enemies at a time), then in the second part the tasks became more tactical and positional (although sometimes five-on-one situations arise - for example, in Volkova Park, in front of the monument or in the final missions in front of the bridge).
- Also in the missions appeared "puzzles" that the player had to overcome. That is, game situations in which the player was not given prompts and was not allowed to break, but needed to solve the correct solution (mission 3, distract 2 IFVs, steal grenades and blow up the generator to turn off the light).
- The final mission, in the first three parts of the Syphon filter, has never been repeated. In the first part, the tasks were - stopping the rocket and eliminating Erich Romer, in the second part the battle with Chance, in the third part - storming the train and eliminating Aramova.
