The son of a little-known artist Joseph Werner Sr., from whom he received his first painting lessons. Then he studied in Frankfurt with Matteus Merian (Jr.) (1621-1687). Around 1654 he went to Rome , where he was engaged in copying paintings ( Pietro da Cortona and Andrea Sacchi ).

He showed himself as a master of miniatures, the author of a number of allegorical paintings. He worked at many royal courts of Europe, where he carried out orders for the creation of portraits and other things.

So, Werner was invited to Paris and the Palace of Versailles of King Louis XIV , where he created a portrait of the monarch. He worked on the decorations of the Palace of Versailles. In 1667 he left France, but continued to actively create by order of the highest aristocratic circles. He later worked in Augsburg , where he wrote for representatives of the Fugger family . In Augsburg, in 1680, the artist created an allegory painting on the occasion of the marriage of the Great Dauphin of France, Louis, with Princess Maria Anna of Bavaria . Invited by the Bavarian Elector in Vienna , he created a portrait of Leopold I , then was invited to Berlin by the Prussian King Frederick I.

Later he worked actively in his hometown of Bern .

Werner, under the influence of the French court style, liked to portray persons in his paintings as ancient gods and goddesses, an example of which is his famous portrait of Teresa Kunegunda Sobieskaya , the wife of Elector Bavaria Maximilian II , as the goddess of hunting Diana ("Diana Resting After the Hunt"). Among other things, he created a portrait of Louis XIV , as Apollo in a triumphal chariot. In addition to allegorical paintings and portraits, Werner also painted mythological miniature scenes.

In Berlin, he was appointed director of the newly created Prussian Academy of Arts (1695-1700).

From 1695 to 1700, he was the director of supervision of collections of paintings in Berlin and other castles. From 1695 to 1710, he was a member of the Prussian Academy of Arts in Berlin.
